Discovery of S. aureus in the nasal microbiome
Microbiota composition was examined by 16S rRNA PCR using metagenomic data from the nasal samples and 16S rRNA sequencing data from the nasopharynx microbiota (Supplementary Data and Supplementary Table S5).

A similar situation, however, existed for Streptococcus spp. which are more prevalent in children with a nasopharyngeal infection such as croup or invasive meningitis. In addition, Streptococcus spp. are also more prevalent in patients with recurrent infection caused by Streptococcus pyogenes [30]. However, S. aureus was still found in high numbers the nasal microbiome even after extraction of this species from the samples. Streptococcus sp. spp. were not found among the other groups except Streptococcus sp. pyogenes (Fig. 1C, Supplementary Data). Furthermore, Lactobacillus/Streptococcus is the dominant species in nasal flora with only L. and Streptococcus spp. making up less than 2 % of the total taxa. Lactobacillus/Streptococcus also dominate the nasopharyngeal lumen microbiota and represent most of the lumen bacteria present with S. aureus making up less than 2 % of these taxa (Fig. 1D,C). Lactobacillus/Streptococcus is present in both nasal and oral microenvironments, thus both S. aureus and Lactobacillus/Streptococcus strains may both be able to detected in the nasopharyngeal lumen. These observations show that the different bacterial taxa, however, may have different effects on S. aureus pathogenesis and colonization in the nose or oral cavity.
